For Amplicon ITS classification analysis, is there any recommended library preparation workflow? If we amplify the ITS2 region using general primers and prep the amplicon using Ilmn DNA prep (which will perform tagmentation to add index, it will randomly remove partial/full sequences of the ITS2 primer sites) will it have any affect on the ITS analysis and OTU classification? Thanks
